Auto is for taking deployment artifacts from the deploy directory and expanding them into the webapps directory.
Hot is for loading the artifacts from the webapps directory into the Liferay ROOT web app so it knows about the portlets.
Auto is only used when you deploy an artifact. I believe hot is used on every startup to populate the ROOT context.
