We have an Organization and assign a regular role to it. By default, all users, that are part of this Oragnization, inherit our regular role. But we need some users not to inherit this role. How can it be done?

You need to goto control panel, users. Select users for which you want to change role and manually override it. Better and manageable way to achieve this is to use user groups.
1)I can`t delete the regular role of a user, that was inherited from Organization. 2)You mean to use the user groups with organizations or instead of organizations?

User groups can be created by clicking on action button of organization and intended to achieve this this functionality. Alternatively you can create sub-organizations..
