How does Liferay create a collection of content (wiki) pages that a user or an organization can or cannot access?
Is it related to the subscription table or some other tables?

I would recommend you take a look at the Liferay Portal Administrator's Guide. Chapter 3 explains the administration functions from an end user perspective, and will help you to understand how content works with Organizations and Communities.
For the database tables, we do not have specific documentation. The Liferay Portal Developer's Guide should be released within a month, though, and that may answer some of your other questions.
